I did this last year and if I remember correctly go some decent feedback on the system. Feel free to recommend any tweaks or point out if I got any team's info wrong.

This mostly focuses on mostly postseason play because in the end, that is what matters. It doesn't factor in regular season titles. I went back to 1999, when the new regional/super regional system was put in to place. It is always hard to find when to start counting from, but this is IMO a big enough window to capture some history yet keep it somewhat relevant to how good programs are today. Anyway this is how it works:

Make a Regional = 0.5 Points (+0.5 bonus if you host)
Make a Regional Final = 1.0 Point
Make a Super Regional = 2.0 Points (+1.0 bonus if you host)
Make the College World Series = 4.0 Points
Make the College World Series Final = 4.0 Points
Win the College World Series = 8.0 Points.
The maximum points you can earn in a single season is 21 points.

1. South Carolina 114.0
2. LSU 112.5
3. Florida 74.0
4. Vanderbilt 60.0
5. Arkansas 48.0
6. Texas A&M 44.0
6. Mississippi St 44.0
8. Georgia 42.5
9. Ole Miss 35.0
10. Alabama 25.0
11. Tennessee 15.5
12. Auburn 10.5
13. Kentucky 5.5
14. Missouri 5.0

This does include 2016 and will update after games finish.

Interesting: LSU still #1 when you take away the 4 titles in the 90s

Amusing how large some of the gaps are. Very much so one of those spatial lists:

LSU 109.5
South Carolina 108.0

Florida 74.0

Vanderbilt 60.0

Arkansas 47.0
Texas A&M 44.0
Mississippi St 44.0
Georgia 42.5

Ole Miss 35.0

Alabama 25.0

Tennessee 15.5
Auburn 10.5
Kentucky 5.5
Missouri 5.0

This is worded weird. Shouldn't it be:

Make a Super Regional = 2.0 Points (+1.0 bonus if you host)

The way you have it means you get two for making it, one for hosting, plus another bonus for hosting.

Same amount of points for making the CWS as for making the CWS final?

Of course you did... Wouldn't want the 1998 and 1997 CWS appearances by State to mess up your rankings...

How in the hell do you have Arkansas ranked ahead of MSU? That's just most obvious in looking.

MSU has been to more CWS, 7 more regionals etc. Where did you find this garbage?

Since muffin has his feelings hurt, maybe we could figure out a scoring system to go back further? Like add a little more for making a regional and regional final to acct for the 48 vs 64 team difference and the fact that there were no supers? Your points for the CWS would still be the same obviously.
