Use directors cup scoring. It covers ALL sports. Anyone can be good at one sport but being good in 20 sports is damn hard.

Think Bama's Dominance overshadows everything else even if you consider the top 3 sports. Does Florida being relatively good at 2 sports mean more than Alabama being God's of the football world?

I would go with UF. They have the most SEC championships, plus have multiple titles in football and basketball recently, along with recent CWS appearances.
I would put LSU 2nd. They have the most national titles. They are also the only one with 10+ SEC titles in the big 3 and a national title in those sports.

I know it doesn't really mean much, but the Capital One Cup offers an interesting way of ranking college's athletic programs (men's and women's sports ranked separately). They used to have 3 tiers of sports for scoring purposes, with football, basketball, and baseball carrying the most weight for men's sports, but I guess they lumped everything into two groups this year.
For what it's worth, no other program besides UF has claimed the Capital One Cup for men's sports!
(and it's been around for a whole two years)

Currently the defending national champions in football, gymnastics, softball (only SEC school to win it), and women's golf. Men's golf finished second. Basketball was in the NCAAt last year and baseball looks to be on their way to the NCAAt this season.
Florida is the answer to the OP though.
