How does the run count if they're calling out #3 a force out at 1st? I'm assuming same rules as baseball concerning the run scoring.

Beats me. It must be in the rules that a situation like that counts the run scored if they touch the bag first. If it had been a true DP, run doesn't score obviously.

Girl going to second is out due to running out of baseline. That was out 2. Meanwhile, girl at 3rd scored. Then , girl at first got help from coach, out after the fact.

I don't normally watch softball ... Is that one of those obscure rules that doesn't often get called or does it not happen often?

Same rule in baseball. Truth be told the mistake was on the coach. He should have corrected her mistake verbally. No harm no foul. Auburn won.
