Combination of:
1. Wins (favors teams that have been around longer, but that actually should be at least a small factor in my opinion)
2. Win % (might favor teams that have easier SOS, but its still an good benchmark)
3. SOS (this will counterbalance any inequity with using the win %)
4. National championships (for this, use poll era championships and BCS championships only - this goes all the way back to 1936, so it captures plenty. So - AP poll champions, Coaches/UPI poll champions, and BCS champions. Although there are some multi-champion years in this era and some disputes, most people will recognize a good bit of validity in winning these national championships. I think you really need this in addition to the other categories because it still means something to win championships and teams should be rewarded for this when ranking best programs of all time).
I think these four categories will give you a good picture although there will always be debate.
I don't like using conference championships because there is just too much disparity between conferences. I don't like using bowls, because bowls have a weird history with respect to importance teams placed on them, access to bowls, etc.

I can agree to this, but what about the lengthy period when the AP and UPI would choose their champion (s) before the bowls?

FYI a lot of people just wanna see if the list has Bama number one or not, and then decide from there if it's the best list
