Fans complain about refs since the the game was invented. After 140 years it is pretty clear that the refs are not biased ones, we the fans are.

Did Bama get calls last year that kept them from losing the iron bowl? Or calls in 2016 that kept them from losing the NCG? Get real. Lsu didn't get called for crap vs Bama and still lost this year. Refs made it a point to show that y'all crae crae.

You can't reason with them because they don't want to be reasoned with. They will pick and choose the missed calls that didn't go their way and ignore the ones that did. When you present them evidence of the whole they will discount it and say "it is the timing of the calls". They are hell bent on being victims because it is easier for them than just admitting they got beat by a better team. It is a coping mechanism as old as the sport itself.

The officiating in favor of the Cow College in the IB was so egregious that the Playoff Committee- a completely neutral unbiased body- completely discounted the outcome of the game.

Goat-faced Gus knew his career was over. He can't win without cheating as this season has shown.

This doesn't really tell us much. This is like saying refs favor basketball teams that shoot the most free throws without considering style of play as a factor.

Is there are any metric that determines false positives and false negatives with penalties, something similar to PITCHf/X for MLB strike zones?

What this should say is that Bama has all this higher talent, NFL defensive lineman, and they don't get held. This year Bama is 35th. The years before Bama was in the 100's. How does a team with such talent not get holding calls against the team their playing?

I don't know. You have a hypothesis that's probably correct, but hard evidence is lacking.
