The whole letter they cite is intentionally misinterpreted. Jefferson's warning was not that the church would take over the state, but rather the state would take over the church. As we have seen in England, Sweden, with disastrous results.

The Supreme Court would disagree that what happened is unconstitutional since they just ruled in favor of a high school coach who was fired for praying on the field after games. The Freedom from Religion Foundation are totally wrong to say this was unconstitutional.

I don't think it is misinterpreted. Unless this group was not paying attention in U.S. History class, the motivation for this part of the 1st amendment was literally centuries of state sponsored discrimination or persecutions of citizens in Europe and elsewhere on the basis of religion (usually a "state religion").
James Madison put it well:

our city does a 40 Days of Prayer campaign every year with all the local churches and it's on social media and in the newspaper. This foundation tried to come in a few years back and stop it. They found out really quick that our community did not subscribe to their brand of liberal logic.

Separation of Church and State is not found in any official document - it was in a letter written to the Danbury Baptist Church by Thomas Jefferson if I recall but had no authority whatsoever. If it did, then he was actually contradicting his own thoughts
