Do these "The U" documentaries even mention the Bama beat down?

The rest of the country has Gene Stallings and the understated Crimson Tide for bringing that arrogant Miami program down a peg or two by embarrassing them on a national stage.

well this recent one was the U part II, so it was primarily focused on the late 90s/early to mid 2000s.

No. The new one was okay, but that first one was just pure propaganda. So much that was said in there was just objectively false.

The ones I have seen leave it out, usually concentrating on BYU whipping them the next season as the final stake in the heart.
The Bama detonation of Miami was the death blow for the Miami run though. It was as thorough a whipping as the ones Miami had handed out when they were coming up as a program.

They show/mention the 40-3 beatdown from LSU in the Peach bowl.

No Bama isn't mentioned. Iirc the first one was about the years when Schnellenberger and JJ were the head coaches. The second one starts when Butch Davis took over.

Believe it or not, documentaries about dynasties tend to focus on the dynasties themselves, not their end unless there's something particularly notable about them (sanctions, etc.)
Miami losing to Alabama at the end of their run isn't particularly notable to anyone but Bama fans 20 years later. Someone was eventually going to beat them.

Alabama is mentioned in the first The U, towards the end they talk about the '92 game. And that how after that Maimi faded away in the 90s.
