To directly address your question: because AU has different history and tradition than LSU.
To pile on, no one is forcing AU to always wear dark blue jerseys. If Auburn decided they'd come out in orange jerseys, they would be totally within their rights and abidance of the history uniform practices. Of course everyone would laugh their asses off, but besides the point. The option has ALWAYS been available and will continue to be.
Furthermore, if as the home team AU decided they were going to do whites, no problem. AU's white uniforms look great.
LSU puts on decent looking colored jersey, too.

If I were au or Bama. I would always wear the all whites. I think both teams all whites are the best unis out there, period. Just my opinion.
