I believe Dye had stepped down before JJ was hired in the AD, but Dye did hire JJ at AU in the coaching staff prior to his assistant AD position.
Ive seen the two together at events and they seemed jovial together, but not like they were attached at the hip

People seem to have this idea that Auburn has some "power brokers" who call the shots and JJ is their front man. It makes sense because that's how Jimmy Rane/Lowder had things set up.
When Rane/Lowder faded, it was Jacobs who filled the vacuum of power. The guy may seem like a bumbling small town fool, but it is pretty clear the athletic department is built to support/protect him as AD

The problem, of course, is that the athletic department ought be built to manage the sports programs, handle marketing and facilities, budget funds, etc - you know, the kind of things that they are supposed to be doing in a >$150 million operation - instead of primarily focusing on protecting the current occupant of the AD office.
But that's not the Auburn Way.

Rane's influence is still strong (BOT Member), but there are others who are just as influential. The reason people want JJ gone is it would be the end of the Dye Era. Alabama went thru the same things purging the Bryant influence out of the Program when Ingram was removed and finally when Bear Jr lost his control of the Department. Drummond is credited happening, so who knows what happens when Saban leaves.
