Michigan State knocked Kentucky out by a tenth of a point or we would have had 6 of 8 teams. They also had Auburn in Oklahoma's bracket, and Arkansas in LSU's bracket which limited the chances of the SEC having more teams.

Alabama got healthy at the right time. Struggled most of the season.

I really don't understand how the regionals work. LSU edged out Michigan State in the Penn State regional, but MSU made it. Do they just take the Top 8 overall for the semis ahead of the Four on the Floor?

The team process is pretty straight forward. Two teams square off in round one of regionals with the winner advancing to round two. Round two features two quad meets. The top two teams from each of those sessions advance to the regional final where the top two teams advance to nationals. At nationals, the top two teams from each semifinal, which consist of four teams, advance to the team final. The winner of the team final is the national champion.

LSU has a tougher draw to get to the finals though. LSU, Utah and UCLA on one side is rough.
