Best 1-4. It isn't fair if you just let conference champions go. They get rewarded by getting a big bowl game.
Think about it this way LSU fans, for the few years I don't see how anyone beats Bama or LSU that isn't the other team. That means every year the loser of Game 1 will likely be in the Playoffs. If you lose in November you can have your mulligan.

3 conference champs
1 at large
Select the 3 highest ranked conference champions and the next highest ranked team. This will not only recognize conference champions; but also allow some flexibility for excellent non-champions. Use BCS rankings for the selections. The at-large may be a 4th conference champion, a non-champion of any conference, an independent(Notre Dame), etc. The only rule is that they are the highest ranked after selecting the top 3 champions.
Seed the four teams 1 vs 4 and 2 vs 3 based on BCS rankings.

What happens if a conference champ from one conference had already lost to another conference champ earlier in the season? Are they disqualified too?

If I had my choice it would be 12 teams. The top 8 conference champs, and 4 at large teams. Throw a bone in somewhere for ND. The top 4 conference champs get a bye. Play all games till the semi's or final game at the higher seeded teams home field. Seeds 1-4 have to be conference champs, after that at large teams could and likely would be seeded starting at 5. So Bama would be a 5 seed last year hosting prolly Southern Miss in the first round.
If it has to be only 4 teams, I kind of like that compromise the B1G threw out there of conference champs in the top 6. What I do NOT like is the idea of a plus one. I personally think that will solve nothing and will have the same problems as the current system, just pushed back a month

I just don't really see the point of going top 4, why not just keep the BCS at that point. You aren't getting rid of the subjectivity problem. It seems like the compromise that awarded conference champions spots only if they ranked in the top 6 or 8 is a pretty good solution to get some minimum objective qualifications into the process.
