I've seen it dealt with in court numerous times. It absolutely DOES happen.

And how, exactly, are they going to run his ID when....they don't HAVE his ID? Isn't that sorta the issue here?

I've never been pulled over without a license, but I have been pulled over expired tags on the car, whereas I had already paid the registration, but didn't have the proper month/year stickers. A cop just ran me through the system in his car, saw that I paid and I was on my way w/o a ticket or anything. So I believe they could do something like that. Take his info (name, address, SS#, whatever,) pull up a picture of his license either there or at dispatch and then make a decision.
