St. John's and Northeastern went home today. And even if the Redmen had a 30-minute ride to their campus, it was not necessarily the less painful trip.

''I feel a little stunned,'' said Lou Carnesecca, the St. John's coach, after the Redmen lost to Alabama, 69-68, in the second round of the National Collegiate Athletic Association basketball tournament at Nassau Coliseum.

''We still should be practicing tomorrow, but we're not,'' said Eric Jefferson, the Northeastern senior, whose last-second shots twice tied the score before the Huskies lost to Villanova, 76-72, in the tournament's first triple-overtime game in eight years.

For both the Redmen and the Huskies, the feeling was the same. ''Like coming out of anesthesia,'' Carnesecca said. ''Right, Doctor?'' Dr. Irving Glick, the team physician, shrugged and nodded. ''Tomorrow morning, it will hurt.''

After falling behind by 12 points in the first half, the Redmen (21-9) lost their chance for victory when shots by Billy Goodwin and Kevin Williams failed in the last six seconds. St. John's had its last chance when Mike Davis, an Alabama junior, missed a foul shot with 15 seconds to go.

Out of timeouts, the Redmen rushed the ball up court. Goodwin took a pass near the left sideline and drove to the baseline. ''I was moving fast,'' Goodwin said. ''Everything was happening so fast. I wanted to get the shot up in time to get a rebound.''

With six seconds to go and 18 feet from the basket along the left baseline, Goodwin took the shot. ''I was floating a little bit when I let it go,'' he said. ''When I came down, I could see it drifting. But I saw there were a lot of red shirts under there.'' Last Shot Fails

One of the Redmen, David Russell, tipped the ball as it came off the rim. The ball fell back to Williams in the lane 8 feet away. He took the last shot with three seconds to go. ''I thought Kevin's was going in,'' Carnesecca said. ''I swear. Off the glass and in. He makes those.''

But this shot was too hard, and Alabama's Ennis Whatley took the rebound just before the horn sounded. The Crimson Tide (24-6) won its national collegiate tournament bid after beating Kentucky at Lexington in the Southeastern Conference tournament. They beat the Redmen before a crowd of 12,329 at the Coliseum. Now they face a regional semifinal matchup against top-ranked North Carolina at Raleigh Friday night.
