The reason the Union finally gained control of Missouri was a lack of support from the Confederacy. There was a decent contingent of Rebs from Missouri and Arky that did what they could but once the Union flooded Missouri with German immigrants/soldiers it didn’t take long to push the Confederacy out of the state and the western front was no more.....for more information look up The Battle of Pea Ridge, pretty good read. However the James and Younger baws said frick it and fought on for sometime after the war officially ended.....they weren’t quitters.
