NCAA has counted all bowl games since 2002 in their stats.
The NCAA recognizes champions, they just don't crown them. The NCAA also regulates/certifies all bowl games.

Did you feel the same way before 1/9?
Edit: And like BamaDude06 mentioned above, all bowl games are sanctioned by the NCAA.
