Margin of victory is one factor. The reasons listed in the OP should be more important than margin of victory, because a 1 point win and a 100 point win are both still just ONE win, and a 1 point loss or a 100 point loss are both still ONE loss.

The same way they could put Bama over LSU, and for the reasons listed in the OP.
