I agree with what the ESPNU announcer just said, something about the runner not being sent back on that call.

The point being, the interference call is designed to call the batter out where the runner intentionally prevents the out on the batter from being made outside of the normal course of play.
What happens in front of the play (run scoring, runner moving to 3rd) is really irrelevant to the interference call.
But the rule has been that way for...maybe, ever?
