If this were the case, then how come teams with great offenses and mediocre defenses win championships year in and year out?

In the NFL this is true.

In college football, defense has been the king in the BCS era. Auburns defense was not horrible last year and kept them in a lot of games.

FSU 2013 - Very good D
Bama 2012 - Great D
Bama 2011 - Great D
Auburn 2010 - Average D (Had an unstoppable force at QB)
Bama 2009 - Very good D
UF 2008 - Great D
LSU 2007 - Good/Above Average D
UF 2006 - Very good D


Not sure what your definition of year in and year out is, but it's clearly off.
