Saban might have the best physical specimens on the field, but they might not be the smartest (not saying that, I really don't know). If that's the case, then what is a dominant team with time to line up and call plays and adjustments, becomes a disaster when they have to figure out what to do themselves against a no-huddle. Even if they aren't dummies, being reliant on sideline guidance most of the time will have an effect when they do have to cut the cord against teams moving fast.

They out-athlete everyone, I don't understand why they don't just simplify a little for these type schemes

This is probably the biggest reason. The other is that Saban has probably built his teams to beat the 3 or 4 best teams he would play every year. Usually, they were pro-style attacks like LSU and Arkansas. Now they are finding themselves in more personnel mismatches with the rise of the spread in conference.
