Yes, he does. Cook is actually pretty charitable and gives. It has been documented how that is much different than Jobs who did not give much to charities.

I am not sure about how much or what types of donating he does, but he does donate to charities a good bit.
BTW, he has another 1,000,000 in Apple shares that will be vesting in the future. Along with currently being the highest paid CEO in the U.S.

Found this from yahoo finance right after Jobs resigned. It is a primer about who Cook is and has this lil tidbit:
