It is a simple measurement of yards from the LOS to the yard marker where the target was when the ball arrived.
With that being said, I'm unsure if yards in the end zone are counted.

Exactly. It is used to address a QB throwing a screen pass that the RB houses and getting credit for a "81 yard touchdown pass". I'm 99% sure depth of the end zone is not accounted for in the stat.
