One key difference is the players are protesting while in a professional setting and the fans are the ones who spend the money which pays their salaries. Fans have every right to be upset if they're offended by something they're paying to see.
A private, anonymous citizen holding up a sign is totally different. We're not giving him our money and he doesn't need the public's approval.

True. And in your case, you may not care about the NFL protests. If so, great. I don't really care that much either. But I'm sure you know that there's more to business than competence and the ability to deliver a product. People are fired all the time for actions that are embarrassing to a company or offend its customers - and many people are offended or put off by the protests. There's an image aspect that's important to business and making political statements in front of customers generally isn't a good idea.
The NFL guys get away with it more easily than John Q. Public because people who are 6'3'' 220 lbs. and run a 4.4 40 are a lot rarer than people who can fix a car engine or open a checking account for someone.
