The SEC should do away with the championship game, but probably won't.

I think the SEC championship game has outlived its usefulness.
In the past it served two purposes. First, given that the SEC had divisions, it was necessary to determine the SEC champion. But now the SEC doesn't have decisions and so we already know that Texas is the champ based on its conference record.
Also, when there was a two or four team national championship system, the game provided the winner with another good win to help it to qualify. For example, the 2007 two-loss Tigers would not have made the BCS game over the two-loss USC(W) without the win over Tenn.
But now, with a 12 team championship, an additional loss from the SEC championship game might prevent the loser from getting in. This isn't a problem this year, given that both Texas and Georgia are in, but it might have been a problem if A&M had beaten Texas.
Regardless, it isn't going to happen because of $$$$$.

You cannot remove the conference championship game because there is a chance two teams could have the same conference record and not have played each other. How would they determine conference champion and the playoff spot in this circumstance?

We would use the same rules we used to use to determine division winners. After record and head to head, I believe the next was record versus common opponents.

This works with divisions, as you’ve stated, but what if both teams are undefeated? Also, if they’re not undefeated, what if their loss is against a team that’s not a common opponent?

Why couldn't we just let the refs decide ?

It's simple. They either have to do away with the championships (never gonna happen, at least not anytime soon) or do away with the auto bids for the winners.
That's it. That's all that's needed.
