You can not base it on just head to head. If you did, then you would say Ole Miss has a better program than Bama the last three years.

Georgia should be the better program overall. Auburn is second in state to the best football program of all time.
That said:
-Auburn has won a more recent national championship than Georgia.
-Auburn has played in two, recent national championships.
-Auburn had the whole 2004 undefeated season where they were left out of the BCS.
-Auburn has won more SEC Championships than Georgia.
-Auburn has been to the same number of SEC Championships as Georgia.
Auburn, somehow, is the better program. That says a lot about Georgia...

Going by recent history (since 2000)...
Georgia has the edge in winning percentage, top 10/25 finishes, 10-win seasons, division titles, bowl wins and head-to-head record.
Auburn has the edge in national and SEC titles.

It's so close too. I mean, it is Georgia: 54-51-6. Those 1902 and 1903 Georgia teams were so damn tough and gave them the head to head over Auburn.

Except this isn't just the past 3 years but the past 10, 25, and all time.

Auburn has had to battle it out with LSU and Alabama every year. Georgia...not so much. Auburn also played Florida twice: '06 and '07 during the Meyer/Tebow years.
The one loss on the 2006 Florida National Championship team...Auburn. By 10 points.

Auburn played Florida every year in the 90s
Auburn played Tennessee in '91, '97, '98, and '99 as well (the Tennessee golden years).

I thought we were talking about 2000 and on (according to the original post).
Still, UGA played Florida and Tennessee every year in the 90s whereas Auburn only had them both 4 times

They beat Florida twice from 1990-2000. Georgia, fwiw, beat Florida once...

Championships make a football program, IMO. And, since 2000, Auburn is ahead of UGA in both SEC titles and national titles. Auburn is the better football program.

Hard to compare a Southern football team to a northenr football team all time based on these metrics. Conferences were different, relatively little head-to-head competition between northern and southern schools, and a predominantly western and northern-based media and bowl partners were more about appealing to the larger fanbases of California, Michigan, Notre Dame, service schools, etc than the relatively small universities in the Southern US
So all time? Probably Michigan all time but we all know the answer more recently
