No, it wasn't a travesty. It matched the two best teams that season but it shut out the other conferences and the college post season is about the bucks. They won't let it happen again for that reason alone. The BCS scoring system had so many components it really created an unbiased system to rate the teams. They replaced it with a group of 12 for one reason - so that they could try to spread the wealth even if it means leaving out a better team.
