Without looking at the data is one RB that has two 1000 yard seasons counted once or twice?

Every 1000 yard rusher in an individual season is counted once.
For instance, TJ Yeldon ran for 1000+ yards in 2013. Yeldon and Eddie Lacy both ran for 1000+ yards in 2012 as well. Thus, Alabama's total for 2012 and 2013 is three 1000+ yard rushers.

Goes to Auburn IMO.
Don't think we will ever see another team put 2 running backs in the same draft and they both get drafted in the top 5.

That's a safe bet. I think there have only been 3 RBS taken in the top 5 total in all drafts combined since Williams and Brown for Auburn in 2005.

This is more of a recent and elite perspective and lists the 1300+ yard rushers since the beginning of the BCS era.
1300+ yard RBs since 1998 (start of BCS era)
Alabama - 6
Arkansas - 4
Auburn - 4
Georgia - 4
Kentucky - 1
LSU - 1
Mississippi State - 2
Tennessee - 3
