Who is the most deserving of the NC trophy?
Once you sign off on a playoff you're obligated to give the trophy to who wins the playoff. Who "deserves" it is a question not even worth bothering with at some levels. The fans of great teams will always believe they might deserve it in some way, even when they lost games they needed to win to win their conference or lost games they needed to win to win the playoff.

There will still be an AP poll, and a coaches poll.
There is not going to be a lot of transparency in how teams are selected. By not taking the top 4 teams from an existing poll, there will be more controversy than the BCS ever had.

I've been thinking about this and I think not only are you right but it is likely the playoff group wants this controversy and won't even be too upset if there were a split championship as a result.
After all, controversy generates interest and a split championship would give legs to the idea that the playoff field should be expanded to say 6 or 8 teams. Further expansion of the playoff will be the holy grail of increased future revenues.
