Listen to how you pronounce Missouri. It doesn't sound like Mississippi. Two different sounds. MISS and MIZZ.

I don't pronounce it Miz-ZOO-ree.

It's a valid question. It's not exactly a long name for a state. You abbreviate it to Mizzou. Kinda weird but whatever. But then you have people that just call it Zou. Enough with the abbreviations. Pretty soon people will just make a Mmm sound without opening their mouths.

it is very simple. The university of Missouri is both a land grant and research institution in one. as such, it went by both University of Missouri and Missouri State University depending on your program of study.

Missouri State University = MSU. Mizzou is the phonetic pronunciation of MSU. It is just like how Wazoo comes from WSU.

Likely dates back to the fact that when Mizzou was founded in 1839, its official name was Missouri State University. MSU likely morphed into usage as Mizzou

So Miss State and Mich St could also, technically, use the mizzou thing as well, correct?

Nope. Mizzou trademarked it.
