The key word here is "over." The issue isn't whether two teams from the same conference should get in, it's whether any other team has earned the right to be over either team. Saying it shouldn't happen because of some principle of 'equitable conference treatment' without actually looking at the reality is silly. Especially since rematches are perfectly possible without the teams sharing a conference. ND/UGA has been mentioned. Ohio State/Oklahoma is also a possibility. Hell, if FSU hadn't lost their starting QB near the end of the Bama game, we could be looking at the very real possibility of a rematch in the CFP. The new reality is that top teams are scheduling top opponents much more aggressively nowadays, so eventually a rematch will happen, and it shouldn't make one fricking bit of difference if the two teams share a conference or played OOC.
