Georgia had 4 in the Top 100. That's as far as I looked.

The sad part is that Alabama had 7 as recently as the early 2000s.
Birmingham:
AmSouth (now part of Regions)
Regions
SouthTrust (now part of Wells Fargo)
Healthsouth (Fortune 1000 still in Bham but use to be Fortune 300 before scandal)
Protective Life (Fortune 600 still in Bham but was in the 500 back then)
Caremark (used to be Fortune 300 based in Bham but now part of CVS)
Huntsville:
SCI Systems (was a Fortune 300 based in Hville before they merged with Saminna and now based in California)
Intergraph Corporation - no longer in the 500.
Alabama goes from 8 headquarters to 1 in less than 15 years which has to be some sort of record. The state does a bit better if we're counting Fortune 1000 companies
Birmingham:

'Merica! Actually 'Merica and the overreaching American government is why I want as much $ as I can amass offshore and away from the IRS' reach.
I have a co-worker who got his entire life torched to the ground by the IRS from a case involving a former business partner and a business that he was long long no more a part of other than keeping a little stock in the business on paper and getting a small annual check as part of his buyout.
IRS found him responsible for unpaid taxes and all sorts of debts the guy running the company racked up. They gangster jacked his savings, house, rental properties, everything they could touch they did.
So now, I'm making it a goal to make sure I have some oh shite, WW3 is happening funds available just in case. Our gov't has turned us into the enemy instead of fixing the real problems we face.

Not sure where the stand in the rankings but I know Books-a-Million and Hibbett Sports are two well known national brands headquartered in Birmingham

Hey, at least MO has my most respected family owned company. It would be in the Fortune 500 if it was publicly traded.
