1. It was the battle flag used by Robert E. Lee's northern Virginia army
2. It was used to honor the confederate soldiers before the KKK and politicians against desegregation adopted it. Its been a part of MS's state flag since the 1870s or 1880s

It wasn't the battle flag. Confederate states had three different flags the one that was on top of the state house wasn't one of them.
