Why are Alabama players in the NFL making so little $$$

Is it because they have so many and therefore the average salary is lower? Players at Alabama have a 50% chance of going pro, according to Saban, and the majority have a 100% chance of getting underpaid

It's simple math and law of averages. Alabama has more players in the NFL and therefore spans across all positions that make higher and lower salaries. Whereas other schools with a smaller number of players which are usually at the high-money positions.
As a result, Alabama can say they'll get you to the NFL no matter what position you play. A selling point most don't have.
Also, the majority of Alabama players in the NFL came after the rookie salary cap was enacted.

Which proves the point, Alabama puts more players in the NFL across the spectrum of positions...positions that make relatively smaller salaries and ones with bigger.
Whereas other schools get fewer into the NFL, and only at the big money positions.
Not every player you recruit is going to be a QB or WR and make that type money.
