Having lived through all of their tenures save Shug (old enough to remember the Sullivan and Beasley years, but not much before that), I'll give it a shot:
Shug
Dye
Gustav
Tubs
Chiz
Bowden
Obviously not in the order of winning percentage and/or singular accomplishments, but ranked according to their overall net positive influence on the football program.
ETA: it is worth noting that every single one of these HCs had teams in the hunt for an NC going into the final week of the season - and also that every one ended his tenure with a miserable final year where we started out ranked and ended up with a losing record - save Gustav (so far, anyway).

1. Shug Jordan - underrated coach and great man.
2. Dye - good, but unimaginative coach. Brought Auburn back from near-death, but also left a pile of crap behind him.
3. Tuberville - something of a jerk, but a good, reliable coach.
4. Malzahn - he is what he is. Maybe he'll figure it out.
5. Chizik - in over his head, but a good guy.
6. Bowden - inherited a lot of talent from Dye, but couldn't sustain success. Also a flaming a-hole.

So that is why I ranked Chiz ahead of those 2.

1.) Dye -> Had most dominant stint in AU history under his watch. Easy pick
2.) Shug -> This was tough one but given he's got a natty & his long tenure will put him here
3.) Gus -> When he's on, it's awesome. When he's not it's depressing but he's been on sidelines in some form or fashion for half of Auburn's SEC Championship Game appearances
4.) Tubbs -> If he could have taken better advantage of his 2005 & 2006 seasons would be ahead of Gus & maybe even Shug
5.) Bowden -> Maybe the best gameday coach AU has had, terrible at managing the program
6.) Chizik -> Good dude but became clear pretty quick how much of his success was built on Gus's offense. Also any coach that loses his team as badly as he did with that 2012 squad is at bottom of the list

Shug - different era of football, great ambassador, did more with less, won a NC

Gus/Chiz (TIE): I give them both credit for winning the NC, but Chiz had the worse season in 2012 that I will never ever forget. I just personally hate everything about Gus "double bubble" from his personality to how he handles the fans, etc. A real douche.
Tater Tot: Thought he was bigger than Auburn, won some games early, but could not sustain. Liked the Coeds and Coke. Tried to drag Auburn down. Mama's boy.
