Is this normal behavior for a ref?

I saw this watching the Bama v Aggie game and was waiting to see the reply online. The ball has already been set, play clock down to 17 sec. but Bama has too many men on the field. The Ref runs in to stop Hurts from snapping the ball, seems to tell him something and they wave off #25. But another ref throws a flag and catches it. The same ref that ran in to stop the snap puts his head down as if he is upset. Do refs normally run in to stop a snap?

They will if the offense is running tempo and substitutes in order to give the defense a chance to sub as well.

You don't get 12 men on the field without there being a substitution.
And they ran someone on to the near side that you couldn't initially see because it was out of the camera view.

Alabama substituted, which means the ref has to give A&M the opportunity. They don't have to use it, but they get the time.

It is normal for them to give them time, but A&M's D was set. There was no reason for him to do that other than trying to help Bama. Just more examples of how they help them out.

Normally they are happy because they helped bama, so no this isnt normal. He is going to get an earful from his bosses in Tuscabirmingham....

It happens multiple times every game when a team goes no huddle.
Since your link goes to the beginning of a 36 minute highlight reel (right-click, copy video URL at current time too hard?), I'll guess at the play to which you're referring and assume you had the audio down during the play because Verne & Gary even explained the entire sequence of events.
When the sequence started, contrary to your assertion, Bama did not have too many men on the field. They attempted to sub in Jacobs for Harris.
The rules say the defense gets a chance to sub if the offense does, so at that point, the ref runs to the ball to prevent a snap. As I said above, it happens multiple times every game involving a no huddle team.
The problem, was that Harris thought the play clock was running down and tried to wave off Jacobs. Jacobs either didn't see him or didn't understand because he continued on. Once he got in between the hashes, Bama was guilty of an illegal substitution (not too many men on the field) and was correctly flagged at that time.
For future reference, you might want to drop $12 and get this book
so you will better understand what you're watching.

It doesn't matter if the D is set or not. They will always run up to stop the snap every time the offense subs. If the offense has 12 guys on the field how can you say the D is set when they don't know who the offensive players will be?
