I get that the phrase originated from the wad being the last thing to leave the shotgun barrel, but that's not what it means at this point in time...

It's a very old and common expression that dates back to old muzzle-loading muskets. The wad was the pad that went in along with the gunpowder and ball. It took a long time to ready, load and aim a shot and time was of the essence in close combat days. To shoot in haste - ie, just the wad, without loading the projectile ball, could be a fatal error, hence to "shoot their wad".

I was under the assumption it originated from a wad of cash, to blow your wad was to spend all of your money at once, and it was a bad thing because then you couldnt buy anything else.
American Pickers have used the phrase a few times on their show too.
