Sound of Silence
This one get's my vote. It has depth, meaning, and was well ahead of it's time predicting/discussing the lack of communication between individuals, the issues that would evolve from it, and the growth of big business and the evil that comes from it.

Pink Floyd's "Time" has always spoke to me, in that life passes you by while you think you still have plenty of it left. But maybe that's because I'm reaching the point where my time behind is more than my time ahead. But frick you for crashing my buzzzzzz, dick.

There are a lot and it always depends on where you are in life as to what music speaks to you.
Police: several songs that clicked when I hit 30 and that point in my life. Their music is written with that period in mind.
Eminem is lyrically very good, at least his earlier stuff. He might bury it behind rap and a lot of anger but lyrically most his stuff is very good.
Billy Joel wrote most of his early stuff with the early 20s crowd in mind that is out looking for tail. Lyrically, it should speak to you at that point of your life.
Griffin House has a song named "The guy that says goodbye to you is out of his mind" is very good lyrically to me. I heard it when I was with my ex and the song struck out to me and I still love it.
This is really too vague of a question to truly be answered because I could list off a lot of songs that people hate but are lyrically really good, just hidden behind music that people want to hate. James Blunt Beautiful is a good example of this. A song about seeing an ex hits the feelings on the head but is buried behind a whiney song.
If I had to choose one song above all that has stood for a long time, I would probably go with Lennon's Imagine. It is liberal point of view and very optimistic in consequences but still very good.
